Why isn't pressing HOME always enough to get layer to top?
Sometimes it is not enough to move a layer to the top of the stack by pressing HOME and I have to move an offending layer down as well. Why is this?

I think you're talking about z-order, or stacking order of objects, not 'layers'.
The answer is that this is because there are groups and layers. If you hit the Home key, the object will go up as far as it can, without leaving the group or layer it's in. This is because that could potentially mess up the drawing big time (groups and layers can have properties that are inherited by the objects within).
