Title: My whole project just turned grey!

I don't think this is a color issue, as the whole thing is in black and white to begin with. 

I have five layers, all dark black against (what would you call the main background that isn't assigned a layer?) a background that is now faded to grey.   You can't adjust the opacity on this "base layer", and I've moved it everywhere from the top "step" to the bottom, and it's not changing.   Any thoughts on what I might have done? 

This might be helpful, at one point I made a huge white square over most of the image (not all) with opacity at about half so that on just one layer I could make everything seem darker.  I can't seem to find that square anymore, even with all layers off, but the whole thing has turned grey, not just what was inside the square. 

I know this is convoluted, any help appreciated!

Here are screenshots of the base layer and one open layer.   I just noticed that the arrow and scale at the bottom are still dark black, somehow.

hey jeremy,

which inkscape version are you using? i'm on 0.92.2 and cannot reproduce your problem properly. i have no "main background that isn't assigned as a layer", layer count starts with layer 1 here. would be better if you attach a example file to find a quick solution for this.

There is a background color setting in File > Document Properties. Maybe this is where you can change it? Else please share the SVG image.

Yes, it sounds like a complex file, which I'd have to see, to be able to figure out what's happening.  Can you please share the SVG file?

Also, do you mean that all the lines are supposed to be black?

As far as I know there is a greyscale rendering mode "color display mod" within the view options -although you cannot switch to it by the Ctrl+5 on the numpad.
Oh it's Shift+5.
Worth a try.

Edit: reread the original post; so it's spot the transparent white square problem instead? Try switching to outlines only rendering mode and use the node tool to select the outline of the square then switch to select tool for deleting.
