Here one SVG file that I created from scratch, it's just a square.
I couldn't set a desired colour because Inkscape always change the colours' values:

I having exactly the same problem, tried everything suggested - including reinstallation and deleting the preferences.xml archive.

It's frustrating at its maximum !!!

Hummmm I just have a clue to explain wthat is going on: something related with translating the RGB color to CMYK. I guess that Inkscape is RGB native and try to convert to CMYK color space "on the fly". In that process, the program tries to find it's way applying some kind of GCR - Gray Co...
