Thanks for taking a look. Attached is the svg file I am working on. Please keep in mind I am not in any way a digital genius so the diagram is amateurish at best.

I did check the slide bars for Fill and Stroke and both are set to 100% Opacity. Blend mode is set to normal and the opacity for overall layers are 100% Opacity and the A slider was set to 255 for all four layers. hmm, not sure what else to do. I see lines from the background intersecting my squares...
