The squares in this example do not need any filling, you can set fill on the end result with white color when you have done the boolean operation. So you can work with only stroke and see the illustration under this layer, or use fill and use transparency on object or layer, it's up to you. On a lay...

Karbon14, Xara Xtreme, Skencil is other open source vector Linux program, maybe some of them can open AI, I don't know.

I think "Last used style" is selected, so Inkscape will remember the last style you use.
