The squares in this example do not need any filling, you can set fill on the end result with white color when you have done the boolean operation. Karbon14, Xara Xtreme, Skencil is other open source vector Linux program, maybe some of them can open AI, I don't know.

Under File/Inkscape preferences/Tools.......Tweak................."Last used style".

I think "Last used style" is selected, so Inkscape will remember the last style you use.
Last used style is what I prefer to work with, but if you don't know about it, it's a problem.
