It is indeed a Microsoft issue. So far besides Inkscape, Microsoft, Adobe, and Corel products are also showing the issues too.

Do you have a file with a few layers that you'd be willing to share? Perhaps someone would be willing to look into adding support to get the layers imported/converted correctly when Inkscape opens the SVG file.
