The following came out confusing as I wrote it, but it's not really as muddled as the following might at first seem. I think it makes sense if read slowly enough. I bet it's possible to write it more clearly, but this is as clear as I can make it at the moment If it's not clear to you, I'll try taking another stab at explaining better.

Here's the issue:

In making a document (Doc A) I created clones of a path (Path A). I then copied Path A (but not it's clones) and pasted this copy into a new document (Doc B). In this new document I cloned the path again several times, and made some color and size changes.

Next, I tried copying and pasting these clones into the original document (Doc A) along with the copy of Path A that they were made from. Yet, the clones that I pasted from Doc B took on the color and size of the original path (Path A) as they appear in Doc A, losing the color and size changes I had made to them in Doc B. Also, the copy I had made of Path A, which I used to make clones of in Doc B, disappeared in this copying back into Doc A.

In this scenario, is there any way to copy my Doc B clones into Doc A without the Doc B clones losing their color and size changes?

EDIT OF THE ABOVE:

The copy of Path A, which I pasted into Doc B and then cloned, did not disappear when pasted back into Doc A, but rather turned into a separate path, unlinked to any clones. But, as stated above, it's clones from Doc B, when pasted into Doc A, were linked to the original Path A. Now that that's cleared up...

RESOLVED:

The above issue was with 0.46 on Mac OS 10.4. I used a development version on Mac OS 10.5 and was able to accomplish what I was trying to.

This begs the question, though: Will there be a Mac 10.4 version of Inkscape 0.47? I don't see a development build for 10.4.
