When you say you clicked "Delete segment" was that "Delete segment between 2 non-endpoint nodes" button? When you place the mouse/pointer over the segment you want to remove, and click once, do the 2 nodes between which you want to remove the segment, become highlighted?
From the "after" screenshot, it looks like when you added the new nodes, some of them might have been added to the blue paths instead. I've had that problem myself, lol. I solve it by first zooming in. The more I zoom, the closer to the intersection I can place the new nodes. Then I select the segment where I want to add new nodes, then double-click to create the new node.
Even with these precautions, it can still be hard to add a new node at a precise intersection. Assuming this is your problem, you could also check Inkscape Preferences > Mouse. There you can change the click/drag sensitivity, and grab sensitivity. Actually I'm not sure if these settings affect new node placement, but I think the click/drag one does.
If after some investigation, you find this is not the problem, could you provide the SVG file? There could be other reasons for this, and it's hard to tell what are the elements involved by the screenshots.
