I've just started with Inkscape and I'm trying to get a workflow going.

Generally I draw on my iPad with InkPad, then export svg and open that with Inkscape on my desktop. Generally I draw a few separate objects at a time.

Short of cutting the objects I don't want for a particular save, then pasting them back, what can I do?

Even if put all the objects in layers and hide all but one, the information for each object is saved.
