I don't know what I'm doing wrong. I'm chaning the stroke width on one of my lines and all of the lines will be propotionally changed. This has something to do with me selecting a line and another line of different stroke width. If I change the units for stroke width with out changing the number ALL of the lines in the file are changed in size before I change the number.

I'm not sure if I understand your question. Whenever I select 2 paths with different stroke widths, the stroke width is always represented at 100.00 %. If I then change the units to inches, the path widths don't appear to change, but the value changes to reflect the unit change. As expected.
But if I change the units a 2nd time, both path widths appear to have been equaled. And they appear to be a width that is the average of the 2 original widths. That might be a bug, I'm not sure.
Is this what you're talking about? I'm still not sure what you're asking. Do you want to change all the stroke widths at the same time, proportionally? If so, just leave the units as % and change the number. When you select the paths individually, they will still be the original units that you set.
If that's not what you're asking, would you please clarify the question?

You're absolutely right. I was being an idiot, I work in units of pt, but when I open inkscape it's in px, so when I selected two lines and got the percentage, I would change the units back to pt and the number would change since I didn't realize I was initially in px. After this all my units would go to pt and ALL the numbers I saw when I opening my file were in px, were now in pt and I thought the strokes had globally changed. I'm feeling very foolish right now and wasted like an hour messing with this...
