Batik Rasterizer is a command-line utility for converting SVG to PNGs. I tend to use it as a way to check that file is ok. If Batik doesn't render the image properly then there might something wrong or invalid in the SVG code.
As for seeing the differences in the icons I did open the files with a text editor to see if I could spot where the problem was but both files looked incredibly different
Yeah, they are a lot more differences than I expected. I'm not sure what to do with the version of the file that does work to produce the excess SVG in the file that doesn't work.
It's possible that Inkscape is generating invalid code or it could be that GIMP (and your file manager) is at fault. I couldn't say which it is. You could raise the issue with the Inkscape developers on the mailing list to see what they think.
