start and end markers seem to always be black. it seems like the color should be settable or at least be the same as the stroke of the line.

If you're making your own marker (Object menu > Object to Marker), you need to add color to it before turning it into a marker. The color of the stroke doesn't matter, it's the color of the object before you turn it into a marker, that determines what color the markers are.
But if you're using one of the markers that are found in the Fill and Stroke dialog, I don't think those colors can be changed. I think they are always black....although I could be wrong about that....

I know this topic last answered almost 2 years. But this info will help who is landing this page for my marker color solution.
1) create a line using free hand tool
2) Then open 'object-> Fill and Stroke' ( Shift +Ctrl+F)
3) Select 'stroke style' tab
4) set markers for start, mid, end as you wish
5) open path -> 'Stroke to Path' (Ctrl + alt + C)
6) now select desired color from bottom pallete pressing Shift key
Thats it. you can see the markers and stroke converted to path and color changed

After you've added the marker:
Highlight the path
Extensions - Modify Path - Colour Markers to Match Stroke
The program will "think" and in about 2-8 seconds, your marker will match your path colour

This extension isn't available in current Inkscape 0.91 (which is annoying, if you are working with older files from openclipart... I was searching for it today, but couldn't find it...), as Inkscape now colors markers like strokes per default (in the end, I just added two circles instead of the circle-shaped end markers).
Something doesn't work? - Keeping an eye on the status bar can save you a lot of time!
