When I open a particular eps file in inkscape (0.48.2 r9819), the preview window shows the correct image I expect but once it is loaded, the image looks all wrong. I believe it's because there are no gradients or transparency or something like that. I've tried various settings in the Import Settings window but all produced the same outcome.
Any idea what's going on?

Looks like the filters are "gone".
Check your drop-down menu; View - Display mode - Normal.
A link to the file for us to test would be nice?

You write eps import but your image shows a pdf import dialog.
To my knowledge, even that eps can be forced to have gradients, maybe even transparency as well, inkscape cannot provide those.
Inkscape cannot save eps with transparency, and, gradients may be replaced by raster images.
So maybe the original eps was made with illustrator to have those, which in inkscape is not yet implemented.
But as your image shows, you have a pdf too -which shouldn't cause any trouble of that.

That's normal: Inkscape cannot read PostScript files directly (PS and EPS files are converted to PDF on-the-fly with ps2pdf from GhostScript, and the PDF is then imported using internal routines)

I used Adobe Illustrator and it worked fine. I guess it was made using that software as you suggested, Lazur. I didn't know that inkscape wouldn't be able to display the gradients/transparency.
I was using an eps, not a PDF. Looks like suv knows why it said PDF instead.
