Hello Community,
I bet this is an old one, because I found this: https://answers.launchpad.net/inkscape/+question/154377. But after searching the bug repository to no avail, and this forum, I'd like to here others opinion on this.
For me, setting a fill color in the preferences of pencil, which is not used then, is more a bug, than a missing feature.

Welcome to the forum!

If you used the Pencil or Pen to make a closed path, it would then use the fill color that you assigned to it.  I guess you must not draw closed paths when you use the Pencil tool?

But you don't have to assign a fill color.  My personal choice for those tools, is a black, 1 px stroke, with no fill.  But others might like to have a fill color.  Who knows, maybe in their work, they only draw closed paths?

So you're using the LPE (shape: triangle in , or some other shape that is not 'none')? For me, in 0.92.1, on Linux, the color of the stroke is adapted. Only it's the fill color that is used, because it is a Live Path Effect that works with fills, and not with strokes. That cannot be changed.
