We are moving from Adobe Acrobat Pro to Inkspace and we can't seem to find a way to password protect a PDF. What am I missing?

Inkscape is not a replacement for a pdf editor. It's a vector drawing software that can - among many other file formats - open and save to pdf.
You will need to find another program that can do password protected pdfs, e.g. the (free and open source) DTP suite Scribus.
